New Commands

• Added semaphores command to provide better semaphore functionality. Previously, one could use the semaphore_file entry on the run_setup command to cause elegant to create a file when the run terminated successfully. The semaphores command improves on this, allowing specification of files that mark the start and finish of a run. The semaphore_file entry on the run_setup command is still functional.
