Bugs Fixes for Commands

• Fixed bug in load_parameters that resulted in slow loading of data when a specific occurrence of an element was not found.
• Fixed bug in lost-particle saving (via the run_setup command), which was introduced in version 16.1.7. The bug resulted in a crash of the program.
